Logistics 101

I need please some input/advice from people who “have been there, done that”.
I am in very preliminary stages of putting together my first, exploratory trip to Ecuador after participating in this forum for over 2 years and more frequently passively then actively.
I would like to spend total of up to three months in a three different locations and as divers as possible. I will be flying in from Miami to Quito or Guayaquil and then? – I do not know and I am open to any suggestion. I was initially thinking to start my stay from the lowest possible elevation and move gradually into higher regions of the country to prevent or minimize altitude sickness.
From Guayaquil by bus to Salinas (or Manta?) as a first step, then from there to Loja, finally Ibarra and return to Miami from Quito. I would like to incorporate in this itinerary also famous Cuenca so maybe I should stay two weeks in Loja instead of a full month and then go from Loja to Cuenca? Whenever possible I would prefer to fly between my stops; if not I would take buses. I will have only minimal luggage with me and hope to rent furnished apartment in every location. I was thinking about using vrbo or airbnb as possible sources for rental places. Another possibility I hope would be Tripadvisor and maybe some hostels/hostals/hotels.
I will appreciate very much any suggestion, critique or other ideas.
