Bus or car rental?

Hello,
My girlfriend and I are planning a three weeks trip to Ecuador next summer and we are not sure whether we should rent a car or take buses and taxis.
We will be going from Guayaquil, to Cuenca, to Quito, then Bahia de Caraquez, Salinas and back to Guayaquil.
Of course we would rather save some money by using public transportation and spend it on meals or excursions, but we don’t want too much stress either.
If someone could answer the following questions and even give us tips if possible, we would greatly appreciate.
When it’s time to get in the bus, do people line up and get aboard smoothly or does one have to fight his way in?
Are buses overcrowded or is there only one person per seat?
We would like to know if there are decent bathrooms and toilets at bus terminals and in the buses?
Do we have to carefully keep an eye on our luggages and backpacks every time people get in and out the bus or is it pretty safe?
