Emigration Clearance Certificate

Hi to everyone here
I am a Canadian citizen living here in the Philippines with my Filipina wife,
My 3 years is up come this Feb.
And My wife and I will exit together just to Malaysia for 5 days then return

My question is what is this Emigration Clearance Certificate, can I just pay at the airport or do I need to go to the Immigration office in Manila.
